Umm, no not true.

Did that just now entering Hibiya Park as the start point and Ueno Station as the end point. I got Hibiya Line direct, Ginza Line Direct, a one connection route using Metro and JR and then one with just JR.

Use Ueno station as your end point and as they are all connected there it will be a better set of search results.

I find google maps works too great to need any other substitute.

Only problem, of course, is that you need a working internet connection.

You wouldn't need a connection if you could download the region for offline use. Unfortunately, that function isn't available in Japan.

When I mentioned: "There's also a subway app in Tokyo but it's very confusing for visitors - it will recommend convoluted subway-only routes, even for two points that are one station away from each other on the Yamanote (above-ground train) line," that second app in your second link is the one I was referring to.

ISTR being rather disappointed by that first app as well, but I can't remember why at the moment.
