"Class J" at airport upgrade?
I have HND-ITM return booked as part of a DAS13 (oneworld circle Asia). They normally book into J for domestic Japan flights, but the travel agent couldn't find availability, so they've been booked into Y.
Would I be able to pay the 1,000JPY extra at check in?

Yes should be fine if seats are available. Even partner award redemption can be upgraded IRRC.

You did remember correctly. I think the number if tickets that arent upgradable is rare. Perhaps froup fares..
