The lowest percentage I've ever seen, must be TK1944 originating from BRU to IST a couple of months ago. They flew their triple 7-300 and only 23 pax where on board of that plane. We had a really calm day at check in for that flight ;D

Some of those stories are epic!
I recall numerous flights with low load counts in the early-mid 2000s when AC introduced its Zip and Tango brands to compete with WJ. There were several instances on YWG-YYC/YEG flights (737s were common at the time) where the load couldn't have been more than 50%. Early mornings were the emptiest... maybe 1/3 full on some days? Of course the downside there is that these days nearly everything out of YWG that isn't going to YYZ uses a CRJ. :( |
The emptiest flight I was on happened sometime in the early 90's; an early Saturday morning flight on HP from TUS - LAS. There were 6 of us on a 737. Sadly, there was no FC on that plane.

12-15 passengers on a 8 AM RyanAir flight between Beauvais (Paris) and Rygge (Oslo) at the end of April 2010. At €10-15 all-in o/w per passenger, I bet they didn't make a lot of money with that flight!
Return was below 50%, maybe 40% as far as I can remember. |

An EK 777 just my wife and I in F AKL-BNE, a couple of years ago, we literally danced in the aisle.
More recently just myself in QF 767 in J (30 seats) SYD-BNE. |

Mr. Kipper flew MDT-ORD-SFO on a mileage run back in April (Easter weekend) and his flight MDT-ORD was delayed a few hours. They knew this the night before, and managed to route almost everyone from that flight on other flights. When he arrived for the flight, there was one other passenger on the flight.
The FA was very nice, took photos of both of them with their phones, showing that they were the only two on the flight, and gave them tons of drinks. Before they landed at ORD, she gave them each a bottle of water and a few cans of whatever they had been drinking, and told them to enjoy them at their destination. |

I was on US Airways Shuttle B727-200 flight from La Guardia to DCA on a Saturday evening. I believe it was last shuttle flight for the day. It was on October 30 1999, flight US 6541. It was only me and some other guy on the plane. Flight Attendants told us that we can seat at any seat we want. I still went to my assigned seat 26C :) During the descend to DCA, we hit hard turbulence and pretty much all the oxygen masks deployed upon our hard landing :) That scared the crap out of me.

In May 2009 I was on the last flight of the day out of PTY to BOG on a Aerorepublica 737. Just 3 or 4 people on the plane. Funny experience!
