IB operated by AT

Hi all, have flown AT from CMN to MAD this week on an IB code. Would I get tier points and avios?

Unfortunately AT hasn't technically joined OneWorld yet, so no.

Thought any flights booked with BA or IB codes were eligible for avios and tier points.

BA yes, codeshares are fine there, so if you can get it booked as ATnnnn Sold As BAnnnn that will work. But for IB - codeshares don't have the same status unfortunately. They simply don't count. You can recover the Avios by crediting it your IB+ account, and then transfer them to BA.
