At that hour (630train) probably a small minority of ekiben stores will be open (ignoring 24/7 convenience stores)

this one says 530am but others start 6am or 630am or 8am

With that said, every major station I've been through in Japan, the signage for where to go for the shinkansen area is pretty big and obvious. 🙂 There will also be station attendants around that you can ask if need be.

Agreed. If you can navigate an airport, you can navigate any train station in Japan. I will admit Shinjuku might be the most confusing.

Shibuya gives me the most fits - the concept of leaving the station to walk around the corner and re-enter to get to my line seems so out of the ordinary for a normally efficient Japanese railway system -- I guess it's how they joined up all the lines over the years.... I used to work ini Daikanyama -- and when they started using the tracks for multiple lines I may have gotten on a few wrong trains lol -- muscle memory....

That's not uncommon when you change between operators -- one other prominent (since often used by travelers) can be Hamamatsucho/Daimon; Ueno (+Keisei); ..

I'd say the least confusing way to get to the Tokaido/Sanyo Shinkansen at Tokyo Station is through the Nihonbashi exit on the north side. The JR Central gates are pretty much straight ahead as you enter, and this side of the station tends to be much less crowded than the Marunouchi or Yaesu sides.

Nihonbashi exit offers a straightforward approach, but for the OP, coming from Ginza at around 6:00 AM, Yaesu is a better choice IMO. Crowds aren't going to be a huge problem.
