To be clear, flying from MUC to NUE (rather than taking the train) would be the height of stupidity...just don't do it. The Christmas markets in Munich are perfectly nice.

If you're not already planning it (a bit unclear from your post), I highly suggest going to the NUE christmas market as well. Arguably my favorite (although Rothenburg is a pretty close second). It's about a 5 minute walk from the NUE Hbf.

Not a big fan of Nürnberg Christmasmarket as there are mostly 3 different and more or less identical types of stalls: Sausages, Erzgebirgs-sttuff and sweets. This year it seams at most markets that 80 % of the offers are identical. If you visit Munich and have easy access to the Nürnberg market do it as well. Otherwise skip it, it´s not worth a journey.
