Will using auto check-in for my return flight preclude me from changing my seat assignment thereafter online?

I'm in 14F on a 735 this Sunday. I'd much prefer a bulkhead aisle. Actually, I'd much prefer the first class upgrade but CO has not been accommodating so far on three of my four segments. Anyway, if auto check-in runs its course, will I be locked into 14F until I get to the airport even if 5C or 5D would otherwise be available?

yes what you do is go to checkin online as if you haven't. you will have a chance to change your seat and reprint your boarding pass.

I'm not impressed with auto check in. Used it for the first time this week and it put me into the mid-row seat I had originally booked (12E), rather than the window seat I had subsequently changed my reservation to (14A). I rang the help line and they could do nothing about it, even though the seat showed as 14A when I looked at my reservation. Two hours later it shows 12E. Also sequence number is 39. I know it's EWR-IAH, but with platinum I had hoped for a little higher. So the 0/6 run continues
Anybody else had this problem?

Hi magnaman, as kingalien mentioned, your seat change was quite possibly the result of an aircraft swap. If you'd like to send me a PM with your confirmation number, we'll be glad to research it.

I just did this.

The electronic support desk had to talk me thru it. The agent at the elite desk didn't know how.

From the main CO page type in your itinerary number in the print boarding pass box. You will be able to select the review seat box and change it and reprint your BP at that point.

I was told it can only be done this way. Doing it from the My Reservations screen will not work.

Thanks for the tip.

Does anyone know if reprinting my boarding pass in order to switch seats will jeopardize my place in the upgrade list queue (my sequence number)?

It does not change your sequence number - so you should be OK. However, when you reprint the boarding pass (at the kiosk) - the wording "Added to First Class Standby List" will not print even though you are still on the FC standby list.
