It happened to me
 
I got to IAH and asked to have my (no status) brother added as a companion to the upgrade list. He cleared at the gate after I scanned my boarding pass.

Will an upgrade instrument trump all EUAs when within the window? Will it happen automatically or do you have to call if R > 0 ever happens to show?

I know that after the 4th that instruments will trump EUA.
