Total flying time and an evening/late night departure are more important.

Food onboard: CX F food has gone way downhill over the past years. Don't believe me? Read the posts in the CX forum. It's simply not what it used to be. I rate NH F food higher than JL F food, but they're both excellent.
Bed onboard: CX F bed setup is, for my money, the best. I sleep better there than in my own bed. I don't care for the JL foam mattress and pillow.
Service onboard: CX F service will be a little more relaxed, a little more informal, a little warmer. I've always believed that that is due to cultural differences between Hong Kong and Japan. Service on JL and NH are both excellent, just a little more formal. Cabin crew's English abilities will be better on CX than on either Japanese carrier.

Lounges: The CX F lounges at HKG are far better than both JL and NH F lounges at NRT. (You didn't mention which Tokyo airport.)

i slept on cx the worst and ana the best. it is not what my heart says but thats what my body says.
cx gets the biggest heap of caviar but i like jl’s food more. more delicate i guess?
cx is stronger in wines.
cx, i can safely say, has no internet. ana ull have to pay. jl is complementary jn F for all 8 pax
cx’s ife would prob suit you more (unless ure native in japanese and thats what you wanna watch in flight)
my prefered product is not cx but i would take it for what it cost me.
