No, this will remain as it is. Schengen affects only border controls, not the fact that Switzerland is outside the EU. It's the same thing with Norway, by the way. It's been in Schengen for ages, but the tax refund works just fine. The only difference is you now have to really look for somebody who will stamp your receipt.
