It's based on the market, not based on connections or flight segments. In this case the Dallas-Seattle market is cheaper than the Houston-Seattle market. The only way CO can get you from Dallas-Seattle is via Houston. This happens frequently and one of the best examples is fares on DL out of Dayton versus Cincinnati.
