I am not quite sure to understand why a flight with a connection (operated by another company) is nearly 50pc cheaper than part of the same direct flight??

Question: may I have trouble if I buy the cheapest ticket (DAL-IAH-SEA) and check-in at Houston for the 9pm flight?
