That may be your problem. One thing I hate about TG's list is that they don't clearly state which booking classes earn full miles. So if a new booking class is added by some airline but TG is late in updating their list then you may not earn miles. My money is on this being the problem. Check with TG to see if your booking classes are really earning classes. If not, I'd complain that their list isn't accurate and ask them to credit your miles as 100% due to their mistake.
