They will have to exit through customs, but their luggage should be checked through to Slovenia, so they won't retrieve it until they arrive at that airport.
My own experiences through MUC several times last month was no more than a five minute wait through the security lines to re-enter the airside portion of T2, and this was during some of the busy times. I think they will be fine, but it will depend on how many hours they have. MUC is one of the easiest, user friendly airports I've flown through.
