For a JFKBOS leg I would recommend sitting up front. The best seat really does not matter for a leg that short, you'll be the first one off the plane. Row 2, as stated, would be where I'd shoot for for that leg. For other flights I can only say as my colleague stated the middle gets warm occasionally and if you want recline, refrain from 11. All other seats are pretty much the same.
