I think it's a pricing issue. I've flown BOS-SFO several times in the past month and it has been MUCH cheaper (like less than half the price) to connect in ORD or IAD than to take the non-stop flight, even when booking well in advance and with wide open flights. I don't mind the opportunity to stretch my legs so I haven't tried to switch at the airport...
