When N'EX to Shibuya is available,
I think the smoothest route to JR Ebisu Stn. is,

1 You take a N'EX to Shibuya Stn and you are on Platform3.
2 Take 10 steps to the opposite Platform4. Take one of the JR Saikyo Line
or JR Shonan-Shinjuku Line. (excluding Shonan-Shinjuku Line Special Rapid)
These trains stop at next Ebisu Station.
3 In this way, you don't have to climb up the stairs nor use escalators
before you reach Ebisu. These trains come, say, every five minuites.
