The platform used by NEX at Shinjuku is almost half-way to Yoyogi (the next station to the south). It used to be very inconvenient to change to other lines as there was only one escalator at the far end of the platform and the platform wasn't properly linked to the rest of the station. They have now added another escalator and connecting to other lines is much easier.
Only NEX trains in late afternoon/early evening seem to stop at Shibuya. You'd be better off changing at Shinagawa.
I find this JR East site with links to the plans of major railway stations very useful especially when travelling with luggage.
