SA don't ask for passport numbers when you book on their web site so it can't be their requirement. The TA probably has a standard (inappropriate) template that just asks for everything possible rather than just what is required.
Nope, it is not just the travel agent. I booked a domestic flight with the SAA Call Center last week and they were also asking for my passport number. No such requirement when booking through the website though, as Cheetah_SA has already pointed out.
