I had a stay in the last year booked at a (Oz/NZ) "Hilton Premium Club" $99 "Welcome to Hilton Rate". This was booked online via the generic Hilton.com famly web site booking engine.

I expected to get some HHonors points for my expenditure there if not the stay rate, but - Nada!
Good question All I can ( if this is at all comparable) is that whenever I have stayed at the Las Vegas Hilton and the room has been comped by the casino I still get points for incidentals and most of the times I have got airline miles etc. I usually make sure my HH# is inserted at checkout.
