While I personally have never tipped at hotels in Japan, that's not to say that it can't be done if you feel you've received exceptional service. It's just not expected.

To quote the chief concierge of the Park Hyatt Tokyo, "Rumors that tipping isn't allowed at big hotels [in Japan] aren't true--there's just no policy, and it should be done discreetly." Source article here.
