I have only once gotten into a discussion when using my German ID-card for a flight between Copenhagen and Birmingham, with the check-in agent claiming that Germans entering the UK need a passport. This was at a first-class check-in counter, where one would think that people are somewhat better trained, but... So, yes, it happens, but it is very rare. This was the only occurrence for me in the past 5 years, with over 250 segments flown in that time in Europe.
