I'm sure he's not having me on and he's convinced that he wasn't mistaken but as you say it would be very hard to prove and I would imagine that the crew would simply deny it. However, reporting the incident might lessen the chance of happening again so I'm trying to persuade my partner to do so. I think he needs to do it rather than me though because it was he who saw the apparently empty cockpit.
(When I went up to the toilet a few minutes later the cockpit door was ajar but I couldn't see in. There were about four or five members of crew standing chatting in the galley area beside it but I'm not sure how many were flight crew and how many were cabin crew.)

We were in Row 6 of an A340/300 i.e. first bulkhead row of the smaller of the two Business Plus cabins. The seats in this row and row 1 in the A340/300 (or row 1 only in the A340/600 which has a single Business Plus cabin) apparently have a greater degree of recline than in the other rows. Seat was comfortable, went almost flat and horizontal - upper part remained slightly raised. No dividers between the seats as in BA but I slept as well as on a recent flight in the latest New Club World seat. Didn't use the IFE apart from looking at the map but there was a 110 V AC power socket which I used for the laptop.
Actually he should not have been allowed anywhere near the toilets if the Flight Deck door was even ajar never mind open. AA always block access with carts - we are not allowed to leave carts unattended in cabin areas unless we are running off to open more Champagne or whatever. We make sure that there is someone blocking to stop anyone getting forward if the door is open to allow the crew out. We go onto the Flightdeck when someone is out. It is such standard procedure that this sort of behaviour is beyond belief. I will not dispute what your partner says but I have to say that the door should not have been left open. No way.
