What about OK Plus (Czech Airlines)? Have a look at that programme and see if it's better for you. Alitalia's MilleMiglia would be too risky at the moment due to the state of that airline.
As for Flying Blue service, if you use the KLM Crown Lounges in AMS then you can use the FB service desk there. They seem more competent, the odd time I've been missing miles I've used this approach with great success.
I've also used this service desk to upgrade a flight with miles.
