I have the same issue with the RR number. My company too requires me to book via American Express via a web application. The only "work-around" is that when requesting your boarding pass, you can manually enter your RR number at that juncture.

On a recent Phx/Ont/Phx trip I noticed that and added my RR number when requesting my boarding pass on the return segment (Ont/Phx).

The other gripe I have with using the AE system is that I cannot take advantage of DING fares.
