No, the miles are still there. From what I know, miles are charged when the ticket is issued. At least that is what happened for the exact same itinerary I booked for the rest of the family in Tempo only on a different PNR. The same agent (the one, very smart, who made the reservation the other day) warned me that due to the Delta leg, it would take a few days to issue the tickets. Which indeed happened : the miles were charged 3 days after the booking and the tickets were issued without problem that same day.
I do not know about the taxes & fuel surcharges because I currently do not have access to Amex. But that is indeed a clue.

What amazes me, apart from having a rude agent over the phone telling you the exact contrary as another one told you 3 days before, is the following:
how can one agent book a ticket if ticketing is impossible?
