Believe me, I'm not trying to suggest anything unseemly - but, I wonder if the fact that you had no bags to check had anything to do with your delay at the counter.
Two times that I flew international (to Asia) with only carry-on, I was pulled aside (at the gate, mind you) and questioned at length by security. I wouldn't be surprised if your lack of checked luggage set off a standard security alert, which might explain the agent questioning you at length.
