I just asked a friend of mine this same question. His opinion is rooms in the Main Bldg are more "ornate", while the more contemporary Tower suites have better bay/city views. It's my guess the better views in the Tower suites are why the rack rates are $200 more vs suites in the Main Bldg. Perhaps others familiar with the hotel can elaborate.
