Exactly my feeling ... the first-time scan is validation of the number, expiration date, etc.
The check at the gate (or upon boarding if your BP doesn't indicate the PP has been checked) seldom verifies your passport number; they just want to make you are carrying a passport. Because if they deliver you without a passport (e.g. you forgot it at home!), CO's on the hook for a fine and flying you back home.
