You can do it in person with an agent or over the phone. If you are checked-in at the time you try to refund the ticket, an agent will have to "un-check" you in before they can process a refund. I am not sure what exactly happens if you do not cancel before the door shuts, but you will still be entitled to a refund - there may be additional steps the agent has to take to process the refund, however.
I experienced this once during a weather delay. I realized I would miss my meeting after boarding the plane. I deplaned and the GA unchecked me from the flight. I then proceeded to the PC where the agent refunded the ticket. She had to get on the phone with a special desk and have them do it for her. It was a fairly easy process.
