You should have no problem checking your bags through to their final destination. The codeshare flight numbers are not an issue.

You don't even need to pick your bags up at DCA in order to clear customs. Unlike other US airports with international arrivals, DCA does not have an immigration/customs capability. Instead, flights to DCA are pre-cleared prior to takeoff (you go through US immigration and customs prior to boarding in Canada).
