Punki, you have a few options to get from JFK to Midtown which are listed at:

I tend to use the
New York Airport Express bus

The ride takes you to Grand Central and Penn Stations and the Port Authority bus terminal for $13 one way. (I normally take it to Port Authority and get the West side Subways there)
But be warned: the ride can take one hour or more during rush hour.
If you don't mind the subway there are several options listed at the link above. If I have time I take the Free yellow, white and blue Long-Term Parking Lot Bus to Howard Beach Station. Connect to "A" subway train.
To JFK from Manhattan, use "A" train to "Far Rockaway."
