Getting a cab at JFK will be quicker, but with the distance and traffic you're likely to spend more total time on ground transport with a JFK arrival.

Given the relatively short duration of the flight from ATL, the extra cost to fly into JFK, and the easy access between LGA and your hotel I'd go with LGA.
True about the cab line at LGA (at times), but here's a trick: Only about a hundred yards away, the cab line at the US Airways terminal is almost always deserted, with plenty of cabs available. Short walk and it saves time.

Speaking of saving time, as a native New Yorker I will tell you there are few things more unpredictable than traffic to and from JFK. Since the op is flying in on an aircraft that's probably enroute to Europe, I'm assuming he'll be arriving at JFK around rush hour. The Van Wyck, Belt, Grand Central, LIE... all of them absolute NIGHTMARES around that time. I've spent more than TWO HOURS getting to Manhattan at times. (That's longer than the flight from ATL in the first place!) LGA can take as little as 20 minutes.

Is the BE seat THAT important for such a short flight?
