It should become less of an issue when Switzerland becomes part of the Schengen zone, but Switzerland and the EU will remain separate customs zones, so there could still be random customs checks.

In my personal experience, I have been seldom stopped when crossing the border around Ferney-Voltaire. I have been frequently stopped when entering Switzerland coming from the motorway in Chene-Bourg on the other side of Geneva.
