Keep trying -- they sometimes inexplicably disappear online, but you should be able to get them. Note that you might be causing more problems by doing "All Carriers," since all of the trains that AA lets you book are explicitly AA-codeshare, and in my experience the "All Carriers" option sometimes for some reason produces slightly different results.
I did All Carriers at the suggestion of Web Services who claimed even though they carry an AA flight number, it is another carrier. Did that with no results so she blamed it on the schedule changes being processed last night.
