Actually it is fine to book direct flights as long as each leg is a separate segment in your ticket (ie. has a seperate e-coupon for each leg). The cquick way to confirm this is checking how it shows up in your itineraries - if it shows two seat numbers for the direct flight (instead of the flight number appearing as two segments each with a signle seat number) then it was not done correctly.
Another advantage of booking direct flights this way is you tend to get more miles as the distance from A to B plus the distance from B to C is always at least as long as the distance from A to C (and sometimes a bit longer).
One minor disadvantage is that IIRC you get hit with another 3.40 of segment tax.
