From personal experience, one has to allow plenty of time in order to make international flights originating in MNL. Many Filipinos make sure to fill the maximum allowable check-in bags, and airlines like to finish their check-in process a full hour or so, perhaps to be able to manage the additional load. My advice for anyone coming back from MNL is to show up at least three hours before your international flight, to deal with the airport mess and also with the multi-layered security that's been in place since 9/11.

My question to the OP: Manila has a domestic airport and an international airport. Did you have to transfer airports? You have to take a cab between the two airports, and depending on traffic, it may delay you a few more minutes. It would really help everyone to UNDERSTAND the systems in these foreign countries-- rather than expect the world to revolve around you.
