I couldn't agree with you more about how annoying this particular glitch is. The best way around it I have found would be, say, to request SYD-SFO at 08:00am on July 11, then try and put in SFO-IND at 10:00am July 11. I.e. request an earlier time for the initial flight - provided you choose for the system to display at least 10 or so options per sector, the ones you want will be there, although you have to wade through a lot more alternative options.
However, you'd think on a site for booking air travel they would have thought that one through - you should try booking flights which involve a second flight on a previous DAY to the first one (e.g. AKL-Rarotonga overnight then a connection - aaaaaaarrrggghhh!)
