The Netherlands has one of the best train systems I have ever found. Try exploring BeNeLux by train first.

As for flying destinations, look into Barcelona, Bilbao/San Sebastian, Stockholm, Prague, etc. Unfortunately traveling by air pretty much limits you to the major/capital cities, as most smaller towns (which can be much more interesting) will require a train segment.
