As a resident, I'll admit it is a bit colorful, but it's also safe to walk.
If you decide to stay at either of the Marriotts around Union Square and happen to stroll up Market Street, stop at Zuni Cafe between Franklin and Gough for a bite to eat.

If by hotel you mean something with more than 200 rooms, true. But the Parker Guesthouse is an excellent option (http://parkerguesthouse.com). And Beck's Motor Lodge is, ahem, feature rich.
