Often they alternate, and are generally referred to as 'Wig Wags'. It's done as the aircraft is easier to spot (same reason you see motorcycles that flash from low to highbeam and back during the day).
The smaller planes are the places where you're seeing them show up, what you've probably see are some of the smaller singles, twins and biz-jets with them.
