Unless you get direct work from an FTer who has experienced cargo-shipping a dog on AA to JFK, call AA and figure out where you'll need to go.
I don't know JFK, but shipping the dog via cargo might be a huge advantage. You might be able to get off the flight, get your bags and drive to the cargo facilities and claim your dog. Usually with freight facilities you will be able to drive right up to wherever you need to go to pick up your "cargo."
