It's been a while since I've done a thru flight on a domestic flight, but on international flights they give you a "boarding pass" and a "re-boarding pass" for the second flight. I seem to remember that it used to be that you only got one BP for thru flights on domestic flights if you had the same seat assignment. You just present the stub at the "re-boarding" of the second flight segment and they can send it thru the gate reader just like a standard boarding pass.
At any rate, she'll get what she needs at check-in one way or the other.
