I did assume that but American Airlines (operates the flight) doesn't seem to have another going to around 5pm and I would assume we would only be able to be rebooked on another Qantas partnered flight without buying a completely new ticket... and these places seem quite small - 35 seats or so... I would be concerned that flight would be booked out.

Agree with above. 2.5 hours is fine in theory but there are often delays on this route - and only needs to be just over an hour late for a misconnect (if the onward flight is on time, which is not a given). So there is a reasonable chance you'll end up on a later onward flight or otherwise arrive at your destination late. Be prepared for that.
This would be a concern. I'm not sure how often such flights are delayed by that much (feedback anyone) - but on a 12 hour flight a small percentage delay works out to a reasonable time...
