If it's the same either way, I'd probably check the site every few hours to see if an upgraded room shows up -- sometimes they come and go. If you don't see an upgrade, then cancel the eCheck-in and try again later. If you never see an upgrade, maybe just check in at the hotel. I've been upgraded at the desk before, when the website showed no upgrades available.
