From my experience, you can cancel after online check in as long as it is before the specified cancellation time. I did this at the Portland HGI last year, then called after I cancelled because, like you, I wasn't sure it would work and was greeted with a somewhat peeved reception clerk, who said "yeah, I can see you cancelled, what do you want?" Well, I checked in then cancelled, I don't want to get charged.
