I think that's the result of various transit agencies having their own slightly different names for the station, and 511.org just passing along the names they were given.
In San Jose, Caltrain and Amtrak use the same tracks and the same building, which is called Diridon Station, and its street address is 65 Cahill Street. As jackal mentioned, it's not particularly huge; I don't think you'll have a problem finding your way from bus to train, or from train to train, or from train to bus, or whatever it is you end up doing. A half hour between Caltrain arrival and scheduled Thruway bus departure would be
plenty of time, in my opinion.
They might not do much to help you judge exact sizes/locations/walking times, but you can see photos of the Diridon Station exterior and waiting room
