If it is shown on the website, it is a legal connection! The "book with train" is only that you need to book it so that it includes a train trip. (You must connect to/from a train to take a Thruway bus.) This just says (in effect) don't show up at the bus stop to go from A to C, unless B to C includes a train.
Question 2: No checked luggage is available on this particular Thruway bus. Quite honestly, from the sound of it I don't want to use checked luggage - we only have a small duffle (about 24 by 12 by 12) and a day backpack apiece, can we not bring it aboard the bus with us?
Even if the bus does not offer checked baggage, all luggage is put under the bus (in the luggage compartment) - for your safety and convenience, as well as the other passengers. You deposit the bags, and retrieve them, at the side of the bus. (On the train, you can carry them aboard.)
