It's the city that never sleeps but New Yorkers don't go boutique shopping all night long. IMHO, you will be able to shop at Duane Reade (drugstore), maybe find a Borders open, or visit the stalls in Chinatown (but why when you are going to Hong Kong).
Additions: BF tells me that some of the stores in Times Square including Virgin Store are open to midnight or later. IME, by the time you get through customs with your luggage and get a taxi into Manhattan it will be after 10 pm.

YMMV but I'd go to a restaurant, bar, or club instead of trying to shop. People watching is free! Go to a diner before heading back to the airport for a true American experience. If you are desparate for a hotel on the cheap, try priceline or hotwire.
