I would imagine it would depend upon why one "missed" the flight. Late incoming flight, equipment taken out of service, i.e. things over which the pax had no control- I would guess that one could convince AA to waive the stopover restriction (if it didn't happen automatically). "I just got to the gate too late." Maybe not so much.
